From Kyoto, you can reach Ueno-shi in about 2 hours by JR for 1450 yen (Japan Rail Pass covers all but 280 yen for the Iga Railway), or in 2.5 hours by Kintetsu for 2070 yen, with transfers at Yamato-Yagi and Iga-Kanbe, fully covered by the Kintetsu Rail Pass.
From Osaka to Iga Ueno

From Osaka, you can reach Ueno-shi in 1.5 to 2 hours by JR for 1620 yen (Japan Rail Pass covers all but 280 yen for the Iga Railway), with a transfer at Kamo and Iga-Ueno; or take the Kintetsu Railway via Iga-Kanbe in 1.5 to 2 hours for 1770 to 2690 yen, fully covered by the Kintetsu Rail Pass except for limited express fees.

From Nagoya, take Kintetsu trains to Iga-Kambe and then the Iga Railway to Ueno-shi in 2 to 2.5 hours for 2280 to 3620 yen depending on train type, or take JR with a transfer at Kameyama to Iga-Ueno and then the Iga Railway, taking 2.5 to 3 hours for 1970 yen, with a 280 yen extra fee if using the Japan Rail Pass.
